ReplicatorG (free, by Ultimaker)
You can 3D print with your Ultimaker with free/open source software, called "ReplicatorG". Ultimaker puts a lot of effort in developing the best 3D printing application there is,
so if you have suggestions, please add them here (we're watching this page!)!

Cura (free)
Cura is a combined package for Skeinforge and PrintRun. All pre-configured perfectly for the Ultimaker. This is an OpenSource community driven project. It comes with a new user interface, which is much friendlier to use then RepG and Skeinforge.
NetFabb (commercial)
Another option is NetFabb Engine for Ultimaker, this is a commercial piece of software of a very good quality.
